Hi Daniel,
I'm sure that others will answer this with a more definitive response; however the answer depends upon which shipping company and ships you are modelling.
For example, some companies had red [or red lead] decks, some had black and others, especially certain tanker companies had green.
As for liners, then again, depending on company, some were all wood/teak others had deck colours to match the surrounding area i.e. blue or turqoise around the swimming pool area etc.
I would recommend checking out the various books on the subject with a relevance to the model you are planning to build. Another idea is to look at the photos of models which are shown on the following site:
